Complementing model species with model clades.
Model species continue to underpin groundbreaking plant science research. At the same time, the phylogenetic resolution of the land plant Tree of Life continues to improve. The intersection of these two research paths creates a unique opportunity to further extend the usefulness of model species across larger taxonomic groups. Here... -

Ancient DNA genomics and the renaissance of herbaria.
Herbaria are undergoing a renaissance as valuable sources of genomic data for exploring plant evolution, ecology, and diversity. Ancient DNA retrieved from herbarium specimens can provide unprecedented glimpses into past plant communities, their interactions with biotic and abiotic factors, and the genetic changes that have occurred over time. Here, we...Burbano, Hernán A. ; Gutaker, Rafal M.

The genome sequence of the tree of heaven, Ailanthus altissima (Mill.) Swingle, 1916.
We present a genome assembly from an individual (tree of heaven; Streptophyta; Magnoliopsida; Sapindales; Simaroubaceae). The genome sequence is 939 megabases in span. Most of the assembly is scaffolded into 31 chromosomal pseudomolecules. The mitochondrial and plastid genome assemblies are 661.1 kilobases and 161.1 kilobases long, respectively.Schley, Rowan J. ; Leitch, Ilia J. ; Christenhusz, Maarten J. Comparative analysis of repeat content in plant genomes, large and small.
The DNA Features pipeline is the analysis pipeline at EMBL-EBI that annotates repeat elements, including transposable elements. With Ensembl’s goal to stay at the cutting edge of genome annotation, we proved that this pipeline needed an update. We then created a new analysis that allowed the Ensembl database to store...Argentin, Joris ; Bolser, Dan ; Kersey, Paul J. ; Flicek, Paul

A Comprehensive Phylogenomic Platform for Exploring the Angiosperm Tree of Life.
The tree of life is the fundamental biological roadmap for navigating the evolution and properties of life on Earth, and yet remains largely unknown. Even angiosperms (flowering plants) are fraught with data gaps, despite their critical role in sustaining terrestrial life. Today, high-throughput sequencing promises to significantly deepen our understanding... -

Hybridization: a ‘double-edged sword’ for Neotropical plant diversity.
Hybridization can facilitate both evolutionary diversification and extinction and has had a critical role in plant evolution, with c. 25% of species known to hybridize in some temperate floras. However, in the species-rich Neotropical flora, the role of hybridization in the evolution of diversity remains unclear. Our review examines studies...Schley, Rowan J ; Twyford, Alex D ; Pennington, R Toby

Standards recommendations for the Earth BioGenome Project.
A global international initiative, such as the Earth BioGenome Project (EBP), requires both agreement and coordination on standards to ensure that the collective effort generates rapid progress toward its goals. To this end, the EBP initiated five technical standards committees comprising volunteer members from the global genomics scientific community: Sample...Lawniczak, Mara K. Gramene 2021: harnessing the power of comparative genomics and pathways for plant research.
Gramene (http://www.gramene.org), a knowledgebase founded on comparative functional analyses of genomic and pathway data for model plants and major crops, supports agricultural researchers worldwide. The resource is committed to open access and reproducible science based on the FAIR data principles. Since the last NAR update, we made nine releases; doubled...Tello-Ruiz, Marcela K ; Naithani, Sushma ; Gupta, Parul ; Olson, Andrew ; Wei, Sharon …
